The bug is in SimpleJMSListener not the DeploymentEngine and shown above.

in SimpleJMSListener Change near line 76:
    if (repo.exists()) {
            File axis2xml = new File(repo, "axis2.xml");
            this.configurationContext = ConfigurationContextFactory.createConfigurationContextFromFileSystem(
**                    repositoryDirectory,  axis2xml.getName() );
        } else {
            throw new Exception("repository not found");
        }

to:
    if (repo.exists()) {
            File axis2xml = new File(repo, "axis2.xml");
            this.configurationContext = ConfigurationContextFactory.createConfigurationContextFromFileSystem(
**                    repositoryDirectory, null );
        } else {
            throw new Exception("repository not found");
        }
