I have been thinking about this further. Do you think there would be any security repercussions
to allowing the programmer or axis2.xml to override the proxy settings? 

For instance, a dynamically loaded class into some runtime environment (e.g. an Axis2 AAR
file into a Tomcat webapp) might try to define its own proxy settings to override the System
properties. It would not be possible for him to change the System properties without a lot
of work in an environment with a SecurityManager, but with your change, it would be possible
for him to override the system owner's secure settings to either avoid the proxy altogether
or use a different proxy for nefarious purposes. 

Perhaps it would be prudent to add a setting in axis2.xml, or a relevant System property,
which would forbid programmatic overrides of the proxy settings. If the setting is "true",
System properties take precedence over all other settings. If false (default), they would
not. A system owner worried about proxy security could simply turn on the preference.
