http and webdav should be fixed.

For ftp there is no standard how to deal with proxies, so I think there isnt much I can do

https is currently not supported through commons-net, once it is (which will happen soon)
it'll work the same as with http.

FileSystemOptions opts = new FileSystemOptions();
HttpFileSystemConfigBuilder.getInstance().setProxyHost(opts, "");
HttpFileSystemConfigBuilder.getInstance().setProxyPort(opts, 8080);
HttpFileSystemConfigBuilder.getInstance().setProxyAuthenticator(opts, myProxyUserAuthenticator);
DefaultFileSystemConfigBuilder.getInstance().setUserAuthenticator(opts, myUserAuthenticator);
FileObject fo = VFS.getManager().resolveFile("", opts);
