I'm not sure what you're trying to do, but I give some ideas which come to
mind.

You can use a wild-card in the ServerAlias directive in a vhost, so you
catch all subdomains (ie. ServerAlias www.domain.com *.domain.com). You can
then dynamicly redirect to a sub folder by checking the server name.

You can give all domain names their own conf file, and then somehow let your
users access to their file. This should only be considered if you very much
trust your users, and the server would need to be restarted.

If you want to have a direct mapping, you should be able to do this by
rewrite rules, where you extract the sub-domain and let it act as sub folder
instead.
