A setup an example using:

<Directory "/usr/local/apache/htdocs/guide">
   AuthType Basic
   AuthName "LUSID Installation Guide"
   AuthUserFile /usr/local/apache/seeds/sesame
   Require user project
   Order allow,deny
   Allow from 161.112.
   Deny from 161.112.232
   Satisfy any
</Directory>

This works fine:

http://dial.hud.ac.uk/guide/

But if I call the above via the Perl script (which, incidentally, is the
BETSIE HTML parser):

http://dial.hud.ac.uk/perl/parser.pl/dial.hud.ac.uk/guide

I get stuck in a loop! The username and password are project and alpine
respectively.

The config seems ok... A bug maybe? Or I'm missing something?

Huh?  Have you actually tried it?  The whole point of "Satisfy any" is 
to allow anyone who either is coming from the right IP or who has a 
password.

What I gave you is EXACTLY how to implement the "except" rule in apache.
