The only thing I can see is that your A1 appender is not used.
So what you see is a potential bug. But for that we should know
more about your apps.

We are experiencing missing generations for log files. Generation
files appears to be created randomly, sometime it create apptest.log.5
other times apptest.log3 but not in order.
Is there anything wrong with this configuration. This is running in websphere.

log4j.debug=true
log4j.rootLogger=DEBUG, A2
log4j.appender.A1=org.apache.log4j.ConsoleAppender
log4j.appender.A1.layout=org.apache.log4j.PatternLayout
log4j.appender.A1.layout.ConversionPattern=%-5p USER_ID - %X{user_id}

log4j.appender.A2=org.apache.log4j.RollingFileAppender
