I see this problem as well. Module links generated by site:stage and site-deploy are broken.
Reverting to 2.0-beta-5 solves the issue:

Add the following plugin to the <build> in your root POM

<plugin>
    <groupId>org.apache.maven.plugins</groupId>
    <artifactId>maven-site-plugin</artifactId>
    <version>2.0-beta-5</version>
</plugin>
