I don't experience this issue. There are differences in the html generated by apt and twiki
(as can be seen in the small test-project attached) but to me it seems like it only has to
do with the nesting of sections. While apt nests sections like this:

<div class="section"><h2>Section title</h2>
	<div class="section"><h3>Sub-section title</h3>
		...
	</div>
</div>
{code}

the Twiki-module does not (but it does insert headers):

<div class="section"><h2>Twiki Java Parser</h2>
</div>
<div class="section"><h3>Features</h3>
...
</div>
