In order to coexist with an existing development environment, I created a pom with 

<sourceDirectory>${basedir}/../java/src</sourceDirectory>

the plugin correctly determined the absolute pathname of the directory, and added it to the
classpath as an absolute pathname (!), but did not add it as a source folder, so eclipse is
hopelessly confused.

The solution here has to be to create workspace links inside the project and reference those
in the classpath, instead.
