I think there are at least two problems :

1. "bin/crawl" script applies the "clean" app on crawldb database but Francesco Capronni saw
some people using linkdb. Which is the right one ?

2. "nutch clean" may run on both databases, probably as they have the same structure, but
surely doing the wrong thing in one of two databases. The old idea : "shit in -> shit out".

3. After some time running on both databases the "nutch clean" command ends with errors, at
least two different errors. This suggests that there is a bug on it.

It seems to me that this issue can be splited into two or more bug reports. Don't know how
to proceed but I can try to give more feedback or help if wanted.
