Details!  Good.  That should help narrow down the problem.
Are you using GNU make?  Relatively recent version?  I have 3.81
What about perl?  I have v5.8.8.

What output do you get from this command (assuming you have GNU diff)?

(cd gen && rm -f gen-src.mk; \
  perl -ne '/^(abs_srcdir|if|else|endif|include)\b/ or print' Makefile.am \
   | diff -u0 - Makefile.am )

Here's what I get:
