Yep, i try "ISO-8859-7" (greek) and got the same '#' :o( ... 
So i think this is not possible for now (I mean with this version of fop) .. 
(or maybe is the PDF viewer the problem ? but I don't think so I've the Adobe Reader 7.0..)

Here are latest tests i have done :

// Using 'ISO-8859-7' see http://en.wikipedia.org/wiki/ISO_8859
Sigma = "&#xD3; - &#211; - &#323; - &#xD4; - &#xD5; - &#xD6; - &#x03A3;";

// Print  Ó - Ó - # - Ô - Õ - Ö - # // Looks like ISO-8859-1 was used ?!

The Numeric Character References should work, provided the font  
you're using has a glyph for the desired character... (# means that  
the used font doesn't have a glyph for sigma)
